The 651-dwt Eifuku Maru No 18 (built 1992) went over south of Tokyo on Friday after a collision involving the 5,200-dwt Jia Hui (built 2005).
The coast guard sent patrol boats and helicopters to look for the seafarers from the Japanese vessel. They later found the bodies of five men in the vessel.
One man remained missing on Friday evening. The search for him was continuing.
