Dutch reports said the Nigerian man plunged from the 4,900-dwt Skaftafell (built 1997) on the evening of 3 October.
He was still conscious after being picked up by coast guards, but he died in hospital in Rotterdam.
He had been discovered by crew in the afternoon while the vessel was anchored off the Hook of Holland.
The stowaway was placed in a room, but disappeared some time in the next six hours, taking a lifejacket.
