CEO Ruslan Alikhanov told reporters work on a facility at Usady will begin in July.
It will begin operations in the final quarter of 2016.
Capacity is intended to be 300,000 teu per year.
Fesco is also looking at other sites as potential terminal projects in the Siberian cities of Tomsk and Tobolsk.
It has $400m to invest in the ports.
